This is the exact issue im having and have reported, please let me know if you find a fix that lasts For now I fixed this by installing Shinni's other addon Resource Radar. I disable all 3D pins in Harvest Map except chest and sacks and use it mainly when farming specific types of mats (to see a path on the minimap between nodes)....

to add more to the no 3d pin issue. The pins for the "boxes" still show. Its only the resource pins that break until you turn everything on then back off
