After updating II, I like to rebuild the database, so I log into Character A wipe the database and then log into all the other Characters to collect all the inventories. However it does not reliable clear the database...

afaik every library has added itsself to the list of addons since 2 patches. This was a change which ZOs made, so removing the txt files is not necessary.
Depending addons (which need the libraries) will automatically enable them in the list and they won't be hidden in the list if they are used.

As far as i know from a very limited testing the notifications features don't work, due to changes on ZOS end.
I have no idea if that can be circumvented, nor i have any desire to investigate.
